Web.config

I have 2 IIS 7.5 web servers in a QA environment and was comparing the web.config files on one of the sites between the 2 of them.  I was surprised to see that there were some differences in them as they were configured identically.    One thing is that one of them has all the handlers listed in the handler section of the web.config and the other file is missing about half of the handlers, even though it has them all listed in the IIS management console for this site.  The other thing is that, when I make a change (like adding a file extenstion to the request filtering) that the web.config does not update it's timestamp (or in this case, it doesn't add the change I made either).   I was under the impression that the web.config is THE file that the site reads for it's configuration.  Can anyone shed any light on this for a newbie?
